月面に設営された“ムーンベース・アルファ”は、高い自給自足能力を備えた前哨基地。1999年9月、指揮官にジョン・コーニッグが任命されこの最新鋭の基地にやって来た。ところが事故が発生し大爆発が起こったことによって、月と地球との引力関係が完全に変えられてしまった。ムーンベース・アルファは無事であったが、月は軌道を離れ地球から遠のいていった。
月面に残された彼ら311人は、不完全な帰還措置をとるよりも、地球の安全と基地で生活する人間の生命を守ることの方が大事であると判断し、居住可能な新しい惑星を探して大宇宙を放浪することを決意するのだった。しかし宇宙には未知の生命、神秘が待ち受けているかもしれない。基地の中枢を担うコーニッグ指揮官以下、医療班チーフのヘレナ・ラッセル博士、地球でもっとも優れた科学者のひとりであったバーグマン教授らは、自分の進路を自由にコントロールできない月に乗ったまま、自らの生存を賭けて宇宙の大海へ突き進むことを余儀なくされる。
